Mrikandu rishi and his wife Marudmati worshipped Shiva and sought from him the boon of begetting a son. As a result he was given the choice of either a gifted son, but with a short life on earth or a child of low intelligence but with a long life. Mrikandu rishi chose the former, and was blessed with Markandeya, an exemplary son, destined to die at the age of 16.

Gangavataran is based on the tales of the Puranas, a genre of important Hindu, Jain and Buddhist religious texts. The film used special effects to show mythological miracles and fantasy scenes, credited to Babaraya Phalke, son of Dadasaheb. Gangavataran depicted the Hindu deity Shiva, and the divine sage from the Vaisnava tradition, Narada, played by Chitnis and Suresh Pardesi respectively.

The story of the film is from the Hindu epic Ramayana. According to the father's wish Rama with Sita and Lakshmana goes to the forest. Bharata in stead of becoming the crown king, as his mother's wish, goes to the forest and requests Rama to return to Ayodhya. Refusing to disobey the orders of their father, he gives away his Padukas to Bharata. Taking them back to Ayodhya, he crowns them and rules the kingdom for 14 years.

The Hindu sage Vishwamitra approaches king Harishchandra and informs him of a promise made by the king during the sage's dream to donate his entire kingdom. Being virtuous, Harishchandra immediately donates his entire kingdom to the sage and walks away with his wife Taramati and son Rohitashwa. As the entire world came to the control of the sage, after Harishchandra donated his kingdom, the king had to go to Varanasi, a holy town dedicated to Lord Shiva which was the only place outside the influence of the sage. As a part of donation, the sage claims an additional amount as "Dakshina" (honorarium) to be paid to complete the act of donation. As Harishchandra does not have anything left for himself, he sells his wife and son to a Brahmin family to pay for the Dakshina. However, the money collected was not sufficient enough for sage and then Harishchandra sells himself to the guard at the cremation ground.

Malin (Rano Karno) is a young boy who lives in Sumatra with his mother (Fifi Young) and sister; his father had disappeared at sea several years earlier. When a group of pirates land at the village, Malin catches the eye of their leader, Nakoda Langkap, who takes the boy as his own. As they are leaving the village, they pass the ship of another pirate, the slaverunner Nakoda Hitam. Nakoda Langkap and his men take the ship, wounding (evil pirate captain) and freeing the slaves. One, a boy named Lalang, is orphaned when his mother is killed in the battle; Nakoda Langkap takes him in as a son too.

Lord Rama with Sita and Lakshman leave the palace at Ayodhya as directed by their father Dasharatha. Kaikeyi, Bharat's mother and Dashrath's second wife has asked that as a boon of her husband in order to place Bharat, Rama’s step brother on the throne. Bharata refuses to sit on the throne and goes to the forest to get Rama back. Rama reminds Bharat of his duty and declines to go back as he intends fulfilling his fourteen years of banishment in the forest. Bharat then insists on taking Rama’s Padukas (slippers) and returns to Ayodhya. He places Rama's Padukas on the throne, suggesting the rightful king and waits for Rama’s eventual return.
