After a North Korean nuclear missile test goes wrong, the American nuclear attack submarine USS Lansing is cut off from communications. Detecting radioactivity in the air and believing the world to be at nuclear war, the executive officer takes command of the ship from the captain and prepares to fire the submarine's nuclear missiles at targets in Russia. Some members of the crew do not believe they are at war and help the captain take back control of the ship. Meanwhile, a second American submarine is sent to hunt down and destroy the Lansing before it can start a real war.

Ship engineer Jim Taggert is rescued from a torpedoed tramp steamer by Joe Morgan, an American gangster that found New York too hot for him, and has become a fisherman operating from an out-of-the-way island off of the coast of South America. Morgan makes his headquarters at the Halfway House run by the parents of Maria Styx as a bar and dance resort catering to the planters and traders of the island. Taggert finds himself practically a prisoner along with a group of American girls acting as entertainers at the resort. Taggert shadows Morgan in his activities in a remote cove and finds that Morgan is supplying German U-boat commanders with torpedoes, but does not know that Morgan has rigged the torpedoes with clock devices that explode when at sea and sinks the U-boats.

The US Navy nuclear-powered attack submarine USS Jimmy Carter is attacked by a mysterious underwater object that stalks and disables the Seawolf-class super-sub with a powerful electromagnetic pulse. The underwater Arctic research complex Hubris witnesses the attack and reports a rapid rise in the temperature of the Polaris Trench which threatens to melt the ice cap and flood the world's land surface. At an emergency United Nations scientific conference, Hubris director Dr. Ann Fletcher is dismissed when she urges caution and her archrival Dr. Chomsky pushes through a far more aggressive plan to deal with the crisis. When Chomsky's plan fails and contact with the Hubris complex is lost, Dr. Fletcher is asked to participate in a follow-up expedition, which also includes Chomsky, by her ex-husband, Navy Captain Andy Raines. Once at the North Pole, the expedition finds that the Hubris complex is completely intact, but its personnel have been incinerated.

Deux survivants sont connus: Boomer et son ami John Achab, qui fut le premier à détecter le monstre. L'attaque laissera des séquelles, Boomer ayant perdu l'usage de sa main droite, et Achab ayant perdu sa jambe. 40 ans plus tard, le Commandant Achab, aux commandes du dernier-né de la classe Virginia, l'USS Pequod, dont il a supervisé les modifications, décide de prendre sa revanche. Cessant toute communications avec l'Amiral De Deers, Chef d'état-major de la Troisième Flotte américaine — qui envoie Boomer, devenu Capitaine, pour l'arrêter — il poursuit Moby Dick à la trace de ses attaques et force une biologiste, le Docteur Michelle Herman, et son assistant, Pip, à l'aider à la retrouver afin de mettre un terme définitif à ses attaques…
