Un an après la défaite de Godzilla face à Kiryu, le Japon répare Kiryu et s'apprête à reconstruire la ville détruite. Le grand-père d'un des hommes de maintenance du robot est visité par les shojibin, les petites fées qui parlent au nom de Mothra, de vieilles connaissances puisqu'il les a rencontrées il y a 43 ans. Un an après avoir vaincu Yogoshimacritein, les Go-ongers se dirigent vers le royaume sauvage de Gunman World ( Ganman Wārudo ) pour vaincre le président de Gaiark, Batcheed ( Gaitōryō Batchīdo ) dans une confrontation finale. The story begins when Geki Red battles Nunchaku Banki after returning from his trip around the world for Natsume's birthday, with Geki Yellow and Geki Blue arriving to provide backup. After sending the Gekirangers into another dimension, the Go-ongers arrive before the Savage Machine Beast departs after his quarry. After clearing a misunderstanding with Geki Violet and Geki Chopper, the two bring them to SCRTC to see Master Xia Fu, with Hant revealing he met Miki at one of his past jobs at the Kyoryuya Curry Shop. After taking Xia Fu to the site, realizing the Gaiark are after Dōkokugan, he opens the path for them to follow as the Gekirangers are overwhelmed by Nunchaku Banki, who demands the sealed Long from Jyan. After the Gekirangers' reunion and meeting the Go-ongers, they take out the Ugats and overwhelm Nunchaku Banki. In retaliation, he steals the Engine Souls as the Pollution Ministers arrive with the mastermind of their scheme, Meka, who reveals himself as the last of Rinjū Hall's fighters. Using the Engine Souls as his hostages, Meka tricks Jyan in giving up the Dōkokugan to save the Engine Souls before sending the Rangers back to their world. As Meka pounds the Dōkokugan into an Engine Soul that is implanted into Nunchaku Banki, the Gekirangers attempt to teach the Go-ongers the ways of the Gekijūken style. Nunchaku Banki arrives to test his new-found power with Meka overseeing it to take in the suffering. The Go-on Wings arrive to take the two trouble makers out of the city before fighting them with what they learned from Gorie.

Prenant place après les événements de la série, les Taros et Kohana sortent du Den-Liner pour rendre visite à Ryotaro et Airi. Set after the events of Kamen Rider Den-O, Ryoutaro and the DenLiner gang have set up a detective agency called the DenLiner Police (デンライナー署, Denrainā Sho) who seek to keep the Imagin that survived the Junction Point in check after an Imagin stole a spare Den-O Pass from Owner while he was training. While pursuing the Pink Rabbit Imagin via car chase, they cross paths with the Horse Fangire as Den-O and the Tarōs battle them, killing the two monsters and not finding the Den-O Pass on either. Soon after, the DenLiner Police are joined by detective Kazuya Suzuki, who tells them of an "Evil Organization" that is making itself known in the criminal underworld. After R-Ryotaro's "arrest spree", Ryotaro and Kazuya encounter Wataru Kurenai and Shizuka as they are suspiciously digging up items for a new violin varnish. After a small spat with U-Ryotaro and an unintentional possession of Wataru by Momotaros, Ryotaro and Kazuya locate the base of the Evil Organization after Wataru tips them off. There, before being chased out, they find Yuto with the organization's leader, the Imagin Negataros, and a man that Kazuya recognizes as wanted criminal Seiya Kuroki. Acting on his own, Kazuya attempts to arrest Kuroki, only to be ambushed by the Clown Imagin. However, with a drunk Deneb and Naomi as a distraction, Yuto, who has been working incognito, attempts to free Kazuya. Before he can ambush Sarah with a metal bat, he is possessed by Urataros who manages to successfully woo her and wrest the gun away. Yuto kicks Urataros out as he fights her and the Clown Imagin as Kuroki arrives, with K-Ryotaro providing backup. Negataros takes his leave while activating the detonation device with everyone making it out.

The film begins as Gaiark Pollution Ministers attempt to break the dimensional barriers that separate the Braneworlds, recycling 13 Barbaric Machine Beasts to help them out. The Go-ongers intercept the Recycle Barbaric Machine Beast Army in their Engines, managing to scrap the 13. However, trio of mysterious warriors appear and their actions result with the Go-ongers losing the primary Engine Casts while being sucked into the Braneworld known as Samurai World (サムライワールド, Samurai Wārudo), a dimension similar to Edo Japan where power is essential. Attempting to find the missing Engine Casts of Speedor, Bus-on and Bearrv while Jumboale and Carrigator work hard to keep the portal between the two worlds open, the Go-ongers pursue the Honōshū.

Hibiki and Asumu are on their way to a Makamou attack on the beach. Once they arrive there, they see dozens of people running from the massive Orochi, a beast rumored to be the strongest Makamou ever created. Once they arrive, Hibiki walks towards the Orochi and transforms, but all of his attacks prove useless against Orochi. The situation is made even more dire when Hibiki jumps in the way of an attack meant for Asumu. Taking the full force of the attack, Hibiki passes out as the Orochi swims away, leaving a panicking Asumu to get help. Hibiki ends up in the hospital and Asumu begins blaming himself for Hibiki's injuries. Feeling useless, he begins helping at Tachibana's, going through dozens of books to try to discover a way to defeat the Orochi. Upon coming across a book with his name on it, Asumu sits down and begins to read what turns out to be the history of Takeshi, the Oni and the Makamou war.

Ryotaro pursues the Molech Imagin to May 8, 2000 and becomes Kamen Rider Den-O to destroy the Imagin. Though it seemed the danger passed, it turned out that the Molech Imagin was under the employ of a rogue Kamen Rider named Gaoh who hijacks the DenLiner with his band of Imagin. After knocking Ryotaro out when he and Hana attempted to board the DenLiner while trapping all the Taros sae Ryutaros, Gaoh steals Owner's Master Pass with the intent to travel back in time via "God's Line" to Japan's Edo Period to retrieve the legendary God's Train, the GaohLiner. Trapped in 2000, with Ryotaro having lost all memory of Den-O, he and Hana encounter Ryotaro's younger self, later called Kotaro by the group, and the Imagin Sieg that they aided earlier. Momotaros arrives after escaping the DenLiner, but he is only able to possess Kotaro while Sieg's special talents allow him to still possess Ryotaro. Yuto shows up, taking everyone on the ZeroLiner to pursue Gaoh, with Kotaro joining them. Gaoh uses the DenLiner to damage the ZeroLiner before transforming into his Kamen Rider Form to send the gang into the Mesozoic Era before they are able to reach the Edo Period. While Yuto fixes the ZeroLiner, Ryotaro and Kyotaro talk, revealing that the event Ryotaro most regrets is losing the only remaining photograph of his parents, who died when he was young, because he cannot remember their faces without the photograph.

Le 1er avril 2011, Kamen Rider OOO se retrouve en train de combattre trois Mole Imagin , ignorant qu'ils sont Imagin jusqu'à ce qu'Ankh arrive pour confirmer que les monstres ne sont pas des Yummies. Les trois Imagin voient un garçon et sautent sur lui pour s'échapper dans le temps avant que le DenLiner n'apparaisse soudainement. Kotaro Nogami et Teddy émergent du train pour localiser la destination de Mole Imagin le 11 novembre 1971, confus sur la façon dont les souvenirs du garçon dépassent cette époque. Quand Ankh demande des réponses, Teddy explique qui lui et Eiji Hino sont à Kotaro, qui se présente alors en expliquant leur mission pour faire face à l'escroc Imagin qui perturberait l'écoulement du temps. Ankh demande à Eiji de rejoindre le DenLiner alors qu'il remonte le temps, averti par le propriétaire du DenLiner de rester dans le train afin de ne pas perturber le temps.
