The film opens with a powerful apocalyptic vision of Tokyo, buildings destroyed and the city seemingly devoid of life. We are soon introduced to the Earth Defense Force (EDF), Team U (played by members of the female idol group AKB48), who go on a shopping raid in a desolate store in the city. During their raid, Team U is attacked by the monster, Earthtron. Despite their setup traps and weapons assisting them, they are no match for the monster. As the monster rampages, Ultraman Dyna appears and quickly destroys Earthtron.

The film opens up with a red orb of energy chasing after a blue orb of energy throughout space. Upon landing on a desert-like moon, the blue orb reveals itself to be the monster, Bemular. The red orb reveals itself to be Ultraman Mebius and the two face off. After a short battle, Ultraman Mebius destroys Bemular and returns to his home planet of the Land of Light (光の国, Hikari no Kuni) in Nebula M78, where he is reunited with Ultraman, Zoffy, and Ultra Seven.

In the year 2008 all the world leaders are together at a G8 Summit meeting in Japan. A meteorite crashes into the heart of Sapporo and releases the monster Guilala. The monster rampages through Sapporo, leaving death and destruction in his wake. After levelling the city, Guilala transforms into a giant ball of fire and flies to Hokkaidō, making its way to the G8 Summit. The movie begins with three kids, Daigo Madoka, Shin Asuka and Gamu Takayama who played together everywhere they went. When they stopped by at a nearby shop, they realized was 6:00pm and headed home. Asuka and Gamu decided to stay at Daigo’s house for a while as they watch the first classic 1966 Ultraman show. Ever since they watched the show, they began to have many dreams and ambitions. Sometime later, when they were playing softball, they witnessed an unusual girl and they also invited her to play. When they launched a paper plane to the sky, it flew towards the star. Asuka wishes to be a professional softball player. Daigo wishes to be a spaceship pilot who will travel to the Ultras’ homeland and Gamu wishes himself as a scientist in order to build Daigo’s spaceship. The girl’s wishes were never revealed as she said farewell to Daigo and walked away, never to be seen again.

Un météore s'écrase en plein Pacifique. L'impact a mis au jour sur l'île de Infant Island un œuf gigantesque, mais a aussi permis au monstre Battra de se réveiller après des milliers d'années. Des personnes sont envoyées sur Infant Island pour récupérer l’œuf et font connaissance des Shobijins, sortes de petites fées, qui expliquent que l’œuf est celui de Mothra, protecteur de la Terre, tandis que Battra est un équivalent sombre de Mothra, qui possède une rancune envers l'humanité et souhaite la détruire. Mothra devra donc faire face à Battra, mais c'est sans oublier Godzilla, également réveillé par le météore, qui se joindra à la bataille.

À la fin du XX siècle, les monstres sont parqués sur l’île d’Ogasawara. Ils sont retenus sur l’île par des moyens prodigieux. Mais un jour, les barrières se dissipent et les monstres s’évadent.
